Jeffery Conniker Jr. is the biological son of Carly Shannon and Jeff Conniker. He is at the center of a bitter custody battle between parents who loathe each other but love him unequivocally.
Jeff Jr. is primarily cared for by his mother. With Carly taken over by a Traveler over a year after his birth, and Jeff Sr. being a beat cop, Jeff Jr. often has a babysitter to watch him while Carly's on missions or Jeff is at work. However, there are circumstances where Carly is forced to bring him along, stuck in the backseat while Carly's driving. (S1E04: Hall)
When Jeff Sr. begins to involve Child Services, case worker Jacqueline Peele takes an interest in the baby's wellbeing. She catches Carly at a bad time, with Jeff Jr. bawling and Carly herself frazzled at allegedly being spied upon, though she starts taking her side when Jeff sues her for custody. However, Carly destroys her case when she voluntarily leaves Jeff Jr. with his father for two days instead of a few hours because of a Traveler mission. Jeff Jr. is then remanded to his father's care until their custody hearing is resolved. (S1E07: Protocol 5, S1E11: Marcy)
However, events lead to Jeff Sr. killing a child to save Carly. The infant is taken by Child Services, forcing the parents to reconcile (or fake it) in an attempt to get him back. Jacqueline isn't fooled when they present themselves for assessment, but deems they have Jeff Jr.'s best interests at heart and allows them to keep the baby. (S2E03: Jacob)
During the spread of a virulent and fatal plague engineered by the Faction, Jeff Jr. contracts the disease as well as his father. Fortunately, Carly is at the forefront of resolving the issue and they both receive the cure as soon as it's developed. (S2E06: U235)
Eventually, after swearing off alcohol as part of the attempt to get Jeff Jr. back, Jeff Sr. falls off the wagon and tries to rape Carly, forcing her to give him a beatdown. This leads to Carly losing custody as only the father has serious injuries. Sole custody is awarded to the baby's father. Jeff Sr. still screws it up and goes drunk driving with his son in the backseat, leading to his arrest and suspension. Jeffery Jr. ends up in a foster home under Iyala's care in line with Jacqueline's early recommendations. (S2E11: Simon, S3E02: Yates, S3E03: Protocol 3)
Following the declaration of Protocol Omega on the timeline, Carly abandons her teammates and plans to stay with her son before the end. (S3E10: Protocol Omega)
